It's not affecting stuff that goes via Direct Play - it's only when the transcoder has to kick in. What appears to be happening is when the transcoder has completely transcoded the file, instead of Plex sending the last part of the buffer to the client, it sees the transcoder has exited, and jumps to the next file in the playlist.
Direct stream does not transcode video and does not use the transcoder default throttle buffer. Using the transcoder in Plex is a binary thing. It either is or isn't.
